Optics / Re: Non Uniform illumination or vignetting in miniscope?

Hi kyrollosyanny,
Proper positioning of the excitation LED and half-ball lens will decrease vignetting but it is true that you can't get rid of it completely. During offline analysis you can normalize the pixel intensity across all columns which does a decent job of making the image uniform but with the downside of increasing noise around the edge of your image.

Optics / Non Uniform illumination or vignetting in miniscope?
« Last post by kyrollosyanny on October 17, 2018, 09:38:59 AM »
Hi all, I tried to test my miniscope imaging a green slide to see how even the illumination is and if there is any vignetting in the system. I observe the image to be a lot darker at the edges (image attached), I wonder if this is due to nonuniform illumination or vignetting and what should I do to fix it?
Thank you

We are beginners, too. We have watched two different labs surgery. Both of them do the virus injection and lenses implantation at the same surgery.

Hi Richardson,
This is a great idea. If you would like to share this picture, a short description, and your gcode on the miniscope.org site shoot me an email at dbaharoni_at_gmail.com. It would be a great addition!

Folks,

Just wanna share with you a tool my beloved colleague (George Nascimento) has made to make baseplates from an aluminium sheet. We will be more than happy to share the gcodes.

Hi,
we have two setups running experiments in two different locations. In one we use a Lenovo thinkstation that causes no problems whatsoever, however in the other we used a lenovo Laptop that had bad connection quality and after some issues with incompatible dell workstations we decided not to chance it anymore and want to get a Mac Book Pro. Also we need the mobility/space, otherwise we'd just get another Lenovo Thinkstation.

Does anyone know if the now USB-less MacBook pros (Thunderbolt 3) are still working with the Miniscope Software? I doubt that there'll be issues, but I'd rather not not find out the hard way.

Cheers,
Ivo

Surgery and Baseplating / Re: nothing but gray

@kjlawlor

THe people I know have tried nucleus accumbens and ventral pallidum in rats with virtually no success. However, two different people appear to get fine cells when implanting a lens in prelimbic cortex (~3-4.0mm DV), which is what I plan to target. The bleeding/inflammation definitely seems to be a big factor, their successful protocols use pre-op dexamethasone and for 3 days post-op. It is unclear if the deeper regions are nearly impossible in rats becuase of the inflammation but hopefully someone will figure it out soon.

@TBNentwig

Thank you for the information! I am targeting a deep brain region, the VPM at about 5.5 mm, is that what you were referring to as VP? I am still unsuccessful so I am somewhat comforted to know this is not so straightforward as a shallower region. Have you guys tried any methods to reduce inflammation? I plan to try giving dex pre-op for 5 days to see if this can reduce inflammation. In parallel, I will try a shallower region to at least get some good results hopefully.

@hsaio

I see you are also experiences differences between the mice and rats. As I am unfamiliar with your region's surgery, I cannot comment on the images you provided but I wish you the best of luck!

I trimmed the brain today.

I believe the transparent part of the hole is the alveus/str. oriens ( Rat dCA1_5.JPG).
Is it a good place to implant? Or it is too far?

General Discussion / Virus injection and lens implantation
« Last post by hsiao on August 16, 2018, 08:45:06 AM »
Hi,

I heard some researchers inject the virus and wait for ~2 weeks (or longer) then implant lens and wait for another week.

But the protocols from Shanna et. al. recommend combining them into one surgery.

Does anyone know the pros and cons of doing these protocols separately?

Thank you!

Hsiao
